I thought we would make our original goal. The amount of support, both by numbers and amount donated, has been amazing and more than I anticipated. I think this project, along with other genomes that have been done on Experiment, demonstrate that people have a lot of interest in these types of studies. They also like to see work they can relate to. Who doesn't love Joshua tree?

Thanks, everyone! This has gone so well, we're going to try for a stretch goal in the time we have left — details on that are coming very soon.

We'll get there. Right now it's about building a reference genome. Then we'll start resequencing and quantifying genetic variation within and between Joshua trees.

Joshua trees are a very cool and emblematic model for coevolution, adaptation, and many other evo-bio topics. This is a top-notch group of people. I'm sure they'll do something amazing.

I visited Joshua Tree in 1978. Sitting on top of a hill looking out over the vast desert I was contemplating my future. That was the day I decided to apply to graduate school. Joshua Tree is part of my DNA.

We are glad to be able to offer a pledge to cover the platform fee for the Joshua Tree Genome Project. That way all the individual donations will benefit the actual costs of the genome sequencing.

Unfortunately, one of the challenges of working with a non-model organism is that many of the standard tools we might use (such as cell culture) are not available.

Hey Craig, I should defer to Jim and Mike to address some of these questions, but one of the criteria for the reference individual was low heterozygosity, and that we had full sib families growing in the greenhouse, which will use as a mapping population.

How will you deal with the heterozygosity in the assembly? What requirements were agreed upon to select the reference genotype? Can they be cultured in vitro?
    Mar 01, 2016
  • Jim Leebens-Mack
    Jim Leebens-MackResearcher
Hi Craig, Right, heterozygosity can be a major challenge for genome assembly. Pilot data suggests that the individual to be sequenced is inbred. The first phase of the project will allow us to document the level and pattern of heterozygosity across the genome more precisely. Our findings will allow us to estimate how much long read sequencing we will need to do to accommodate heterozygosity in a more comprehensive refined assembly.

If we have more donors than any of the other liberal arts colleges on March 16th, we will receive an extras $2000 from Experiment. Best wishes, Chris
